I would have raised preflop being on the button. If he called that I would have been doomed to loose the hand when flopped 2 pair.

Limping is usually a bad idea since it will allow other players to play with mediocre hands and see the flop cheap.

So I'd have raised preflop to something like 3bb.

But as @hobojim1247 said, if he had called your raise preflop, you were still behind the whole time. So your only chance to win would have to make him fold which he probably wouldn't have since he had two pairs.

Additionally you could think about reraising after hitting top pair on the turn. But in this case it didn't matter since you'd have even lost a bigger pot.

Your general mistake is limp in this position with that hand.

This is the important question. Like the others said, if your opponent calls your raise, you are probably going to lose the pot anyways. So the good thing here is that you lost the minimum and you kept the pot small.

You have a good place and hand to attack the blinds on the preflop. But you didn't. If a player on the big blind is defending a wide range of hands, then there is some justification for this.
Obviously, the villain played perfectly on the flop. When you got the pair, you paid him. Perhaps you would have lost even more if he had raised on the river. The opponent hit the board with a trash hand. It's okay, because you didn't lose that much.

Your hand is a standard opening, you shouldn't limp anymore, on the contrary you should look for steals with this type of hands and from BTN.
You should seek to improve your game and not just focus on the outcome of the hand.
You should work more on bet sizes, raises and you should start thinking in terms of ranges.
Greetings.

Excuse me but I think when you open limp from the button, everything after this has a big chance to go wrong. Why do you open limped A9 from the BU???

The mistake was not to raise preflop. They've all folded in front of you.
