I am trying to use PT3 with the bodog software for the first time since I got it, I followed to instructions that came with PT3 on configuring it to work with the site, but I noticed when those instructions were made it was for a different version of PT3.

I am currently using version 3.11.5 beta, so either Bodog does not allow the use of PT3 any longer or I am doing something wrong. I did notify the support staff of PT3, but being the weekend they wont get to it until Monday.

If anyone here could help me with this issue I would greatly appreciate it.

Bodog said it would disable trackers, but my PT3 still works at bodog.ca... depends on WHICH bodog perhaps, or make sure you configure PT3 to find the files (Auto Detect). Stories on the new policy are all over the web, there is a thread here too I think...

Thanks, after reading a thread I must have missed it is clear that Bodog must have made changes to not allow PT3 to be used on their site.

That being said is there any legitimate poker site open to U.S. players that do allow the use of PT3 at this given point in time?

Virtually all US available sites/networks except for Bodog support trackers. Even Cake, notorious for being opposed to HUDs and opponent tracking, at least allow trackers and HUDs for tracking your own stats, with opponents tracked as anonymous villains.

To my knowledge Bodog has not yet forbidden trackers in their TOS, however they are outspoken against them as running contrary to their "Recreational Player Model." When I last asked (as noted in the thread you mention) they weren't yet going after trackers specifically but are actively trying to block datamining/reporting sites and have said trackers will likely be blocked as part of that effort.

Please note that PokerTracker always operates within the TOS of the various poker sites and networks that we support. As discussed in the other thread, the Terms of Service for Bodog allows personal data collection of your own hands on tables that you are playing at and in turn PokerTracker continues to support Bodog. Bodog's TOS does not permit datamining of their data - this is a rule of the Bodog service that is respected by PokerTracker.

Bodog is expected to launch a new network and a new client pretty soon and when it is released we will address any reasonable changes required at that time.

If you don't want to play at Bodog, you can still play at Merge, Cake, Everleaf or Yatahay, all of which are supported by PT3.
