Peeling one off is fine on the flop with aces up and a BDFD.

Turn is close. With i.e. Qc9c I would definitely fold here to a two barrel, he has an ace so much here. The fact you've got a flush draw just makes it a call. Problem is that you could already be dead if he's got AQ or A2, and if there comes a heart that pairs his kicker you're getting stacked as well.

Easy fold on the river. Don't get blinded by the fact you've got a boat. He's credibly repping an ace here, you've got Ax in your range as well... Easy fold.

I would think that the bad guy had Ax, a KK or KQ.
However I am not sure how good is the idea of playing from the button with Q9s and calling 3BB bet. Maybe this is the only questionable think you did. On those $1.5 Sit and Go tournament the play is pretty tight, everybody is waiting for most of the Games that I played, so the guy knows that he's got the nuts and went all in. There is still a chance that he is also with Q (KQ), but the odds are better to have an A. Not sure if he would play it that way with KK if you continue to call on the flop and turn.

Fold on the river, you only have a bluff catcher on the river and i don't think your opponent is bluffing there.

From my experiences playing micro tournaments, very few players are making elaborate bluffs, especially at the very first stage of the tournament. I will usually fold even if I might have the best hand, just to gather more info on the player. If I see the villain has the potential to bluff or be aggressive, then I will take it into consideration in future hands. But not for this one. Wait for a better spot.
