Your bet sizing is pretty bad post flop. I'd be betting closer to pot the whole way through for value and would have no trepidation going all in on the river.

Remember to never easily lay down sets as it is a very strong hand. In this scenario there is not even a one card straight or one card flush on the board. So this is never a fold.

In fact we can even think about a re raise on the river(4bet) for value in such a scenario. Villain could have gotten more value from us but chose to slow play. We should have lost our entire stack in this scenario. Folding should never even be an option in this case.

This, ^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^if we are looking for reasons to fold a set, pre flop is the time to do so.

As mentioned, only and only way where to fold such hand is preflop. Why would you consider set-mining, when you fold a set afterwards.

You are not playing some high-stages, so rule is simple. As soon as you get the set, you never fold it, all you can do is a bit of pot control.

That is the reason, why set-mining is not so profitable and why you really need to be deep. Because sometimes you loose even with set.

You played it fine other then betting sizes.
On that board, it's fairly dry with only a few better hands getting there. (A2, 67 are the only 2 likely connector cards someone would call a raise with and still be calling your bets, so you can bring it down to only a small number of hands that beat you. (KK, 55, 44, 88, A2, 67). So theres 6 hands that beat you. You're smashing the range of hands here that would be willing to 3bet you on the river. (2 pairs, pocket AA, AK or Kx type hands in microstakes would do this alot, etc etc), so you shouldn't ever consider folding here. If the board made a 4 card straight or potential flush etc I can see you finding a fold.

I think the math of flopping Set over set is about 1 in 98 or 1.02%. Can someone confirm?

You can't fold there ever! Just be aware by this kind of players :D that are so tricky in play. Use a program that give you a lot of info and pretending that how "good are u vs the nuts"?
