I got a pretty big draw here with nut flush + nut oesd, but obviously villains like their hands too. I suppose it's better to flat CO's raise here and try to keep this pot 3-handed, or should I raise ?

poker stars $25.00 Pot Limit Omaha Hi - 6 players

MP: $35.61
CO: $25.00 - VPIP: 39, PFR: 21, 3B: 9, AF: 2.6, Hands: 166
Hero (BTN): $22.69
SB: $101.97
BB: $31.45 - VPIP: 78, PFR: 36, 3B: 24, AF: 1.3, Hands: 45
UTG: $155.43

Pre Flop: ($0.35) Hero is BTN with A :club: T :spade: 2 :spade: 9 :club:
2 folds, CO raises to $0.75, Hero calls $0.75, 1 fold, BB calls $0.50

Flop: ($2.35) 8 :spade: J :club: K :club: (3 players)
BB bets $0.75, CO raises to $4.49, Hero ??

Against the top of both of their ranges (IE one of them has KKxx, the other has a big wrap draw with each having like 1 club blocker) you still have 37% against top set (just 1 opponent) you have 44%. With that in mind, I might just 3 bet here, get it in, most of the time you are not up against that strong of a range so it can work either way.

The reason I also like just getting it in, is because when we do miss on the turn, we are left in a pretty shitty situation seeing as CO is almost always potting turns etc.

You have to raise, you'll be surprised how often BB says, "OMG MONIES" and sticks it in drawing dead.

If the point is to get BB to spatz, isn't it better to flat and let him do the 3bet shove?

That's a good point but it depends on how strong you think BB's range is. If he has a set he'll get it in but I'd expect him to mostly CR with a set. If you flat I feel BB will just flat a ton whereas if you raise I think he'll often shrug and get it in with 2 pair and dominated draws.
