A big loss for me here, where I simply had the second best hand. This happens very rarely to me this way (and I have read that I maybe should go-all in more than I do).

But my questions are:
Should I 3-bet preflop?
Knowing that he COULD very well have AK, should I have called his bet on flop? If I had gotten to the river I would have folded any bet.

I'd probably just flat preflop against most regulars as they're pretty nitty and you'll fold out a good portion of hands you beat. If he's a fish and will call a 3b wide you could probably 3b for value as you won't fold out hands you beat (he'll want to see a flop with what he raised).

Why could he have AK? Sure he could have, but he could also have AJ,AT and i'd go so far as to say any ace in 2NL. You're smashing his range, get it in on the flop when you're a more than a 2:1 favourite.
If I had gotten to the river I would have folded any bet.
Thats why you should get it in on the flop so you can't be bluffed off the best hand when a scarecard hits. Also if he has a FD and waits until the river he isn't going to pay you off unless he hits, so jam now and make him pay to see his flush.
