Yeah I think this is a call. If he has top pair, we've got him crushed, if he has an open ended straight draw (KQ, 9x) we're flipping/slightly ahead. We're only behind two pair or a set which is just unlucky imo. Plus this is 2nl, and I've seen people do this with J3o before. That said, I'm not a very good player and it's entirely possible that I might be completely wrong about this.

Raise more pre and I think the rest is fine considering he has such a short stack and it's a 3bet pot

I can understand the worries about him shoving that quickly, but most of the time it will be top pair with a draw or good kicker and you will be in the favor.

Given the stack sizes, you can't ever considering folding, even if he's deep.

Seat 3: chicobogas ($1.39 in chips)

He only has 69 BB to start with so isn't even 100bb deep so easy snap call.

History on villian helps and when they have sets, there is nothing you can do, just normal varience.
