The backdoor flush desguise your hand well, he could feel confident he has the best hand with two pairs here, so re-raising him is a good play.

I also think your flush is good, at best he hit the straight which might explain the raise. only really dangerous thing would be if he had j8 clubs, a lot of people like those cards. how did it turn out?

I would also reraise because if he had the ace high flush draw he would occasionally bet the flop with top pair after your check. Putting your opponent on a straight flush is certainly possible but a bit paranoid.
And as gu3vara mentioined back door flash draws are much stronger since they're less obvious.

I like your check on the flop too since your opponent will most likely have air or an ace on this dry board.

It's 2 NL...

What flush combos could villain really have?

AcXc, Jc8c, 8c6c Welp, all of these combos beat us.

What flush combos do we beat?

6c5c, 5c4c, 6c4c?

So we have to be pretty certain villain is calling pre with any two suited and a river 3 bet with worse than a flush or with a 6 high flush. Pretty thin but as you say, it is 2nl...

I often can't believe what people can call an all-in with at these stakes. Laying off two pairs or a straight is very tough for many players in this pool.
