Here are some spots that I am struggling with. The villain in question was running pretty limpy, 24/5/0.67. The .67 is the worrisome part when I was re-raised all in. I am tempted to put him on two diamonds, but can I fold this?

I was running 25/17/3.3 with a c bet of 75... so fairly aggressive

Bet sizing seems pretty low, in the small blind here with one limper I'd make it 6x preflop and then bet 2/3 pot or more on the flop. You need to charge more vs draws. 1/2 pot bets will not maximize your value vs loose passives, who will call much larger bets with inferior hands. In this hand had you bet larger his stack size would be about equal to the pot size on the turn. If you know that he will call with worse aces, or other hands that you beat at this point than you can bet the rest of the money in on the turn.

The .40 c is a standard raise for me. I vary b/t 3x and 3/5x + 1 for every limper

I'd bet more on the flop...just lead the turn here. I don't see how you could fold this...

meh, not really that many. >50 but thereabouts. The reason it seem so scary is the fact that this was the first time I had really see him go past the flop and definitely his first raise
