Don't 3-bet preflop. You may be slightly ahead of his opening range, but his continuing range has you crushed.
AA/AK play like this as well. You beat those, and that are more combos than the 1 combo of KK, 1 combo of QQ and 3 combos of TT that beat you.
AJ check-raises instead of donking, imo. And so do most of the sets even.
I say he had AK and you folded the best hand.

His almost 5bb open is a bet size tell, should have picked on that and adjust accordingly, at micros it is often strong preflop hand. i kinda see him stackoff that entire range against huge 3bet (why that sizing btw?? IP its easily $1.3) but when BB called he probably wanted to either setmine, less likely i see AK wanna play 3way here...
But anyway back to you, if you dont wanna stackoff top 2 pairs in a 3bet pot, you have no business 3betting KQ there, you wont flop much better than that and it wont happen on much better boards, if it does happen on drier boards you wont get paid often and when you do get paid you wont be ahead too often...

re: Poker & $10 NLHE 6-max: KQ top 2 pairs
This is 16NL. 3-betting KQo here is fine. It is much better than flatting, and I probably wouldn't fold.
I'm just shipping it in, even though I'm not too happy. I don't think he has much AJs in his range preflop and for him to donk full pot on the flop much either. TT folds pre a decent %, so we probably have decent equity vs his stack-off range. Only 1 QQ left, and KK usually 4-bets pre.

I totally didnt paid attention to bb amount, well now my sizing comment doesnt make much sence, but i still stand behind second part of my post, if you 3bet there you have to stackoff 2 pairs.
