Does he have QJ?
That's the only real hand that beats you, so call and find out.

Hard to say if you should be laying down a set here without any read on BB. Is he capable of doing this with a whiffed flush draw?

At these stakes, you're going to be beat *very* often here.

One aspect I am trying to develop is my 3-bet percentage. This looks like a good spot for it. So UTG bets, 3-bet $.90, UTG and BB may have quit right there.

If one or both call we can implement something else I want to do more of which is check-raise and this flop looks like a good spot because the K hits someone's hand often enough, or perhaps we only want to do that when a A flops, not sure yet. Someone can maybe inform me on that.

I am just looking to add in 3-bets and c/r more and trying to figure out that aspect and see what the pros and cons are in situations.

But, yeah, as played I think we consider our river bet a blocking bet and fold when he bets over the top of us. IMO he doesn't do that as a bluff.
