For the last 50k hands my EV has separated from actual earnings and continued to get wider. Granted, I've had some pretty horrific luck - today in a 1500 hand session I somehow managed an 11.8% W$SD despite getting it in good 75% of the time.

I know variance is an issue but over 50k hands? I'm wondering if I'm playing the cards poorly and not getting the value I should. Is that what this means?

The good thing is I've learned how to laugh it off when the donkeys hit ridiculous gutshot and 2 out draws over and over.

I'm also wondering if this is a software issue. I ran fix EV for current player on HEM. Has there been problems with this?

I could be wrong on this but I'm pretty sure that when you click on fix ev for current player, it goes off of the previous value that you have gotten out of those hands so far. If you changed the rules, it might affect the way the ev is shown now versus what it was...It might show you running differently than you were or are....

EV is a bad indicator of luck.
Its doesnt take into count set up hands(AAvsKK) and only calculates all-in hands from the point your all-in(so if you get it on the turn on A922 board with AA against 22 that has no say).
So yeah just try to ignore EV its a bad stat that will only make u feel bad both when you over and under EV.

Also running "bad" over 50k hand is something that will allways eventualy happen if u play enought, just be glad it isnt 200k hands or something.

Since your using HEM check out the standard deviation in you winrate and put inot a varience calculator, its gonna make u sick how much "varience" there really can be in poker.
