Pokerstars wierd poker rule

so i was playing on pokerstars.com and some strange ruling occured.
we (me and two other people) were playing texas hold'em.
i got a pair of jacks and 10's from the three card flop.
so i went all in, aprox 7,000.
the other two players called.
then two more cards were floped one of which was a 9, with each player betting.
the third player was holding a pair of nine. so his hand was three nines.
but i won the side pot and he won the main pot. should he have won both?

So, I was playing at pokerstars.com and some weird decision happened.

So I went all-in, about 7000.
Two other players called.
then the flop came two more cards, one of which was 9, and each player bet.
the third player had a pair of nines. so his hand was three nines.
but I won the side pot and he won the main pot. should he have won both?
If I understood everything correctly, he had to take both banks, you are most likely lucky because of some mistake.

What happened seems to be correct, he had less chips than you, so he won the main pot. As for the secondary pot in which he did not participate, you took it.

When 3 players are all in, there will be a side pot between the players with the largest and second largest stack. So apparently in this case the player with 99 was the shortest of the 3 stacks involved, and you beat the third player at showdown.

Other forum participants correctly noticed that you didn't provide your hand history for analysis. The poker rules are the same for everyone. There is nothing inexplicable.
