What should I be thinking he has when he raises the flop?

Representing top pair with the flop raise. If they caught a set on the river you would got raised there. I'd feel good about the hand here. Put them on Q with a strong kicker.

I agree with MrPokerVerse. You make the raise pre-flop and re-raise on the flop which are pretty good plays. The fact that he only calls your re-raise and only calls on he turn I would've thought he would have something like 3, 5 and he doesn't continue raising because he's not in love with his hand. However, since a 3 comes on the river, as MrPokerVerse suggests, you have been raised.
